Clustered regularly interspaced short palindromic repeats (CRISPR) are structured regions in bacterial and archaeal genomes, which are part of an adaptive immune system against phages. Most of the automated tools that detect CRISPR loci rely on assembled genomes. However, many assemblers do not successfully handle repetitive regions.
This fact casts new light on interesting communities such as the bacterial community in the human gut . Understanding the mechanism of CRISPR and cas genes has also led to an exciting research in CRISPR–Cas mediated genome editing . A number of automatic tools oﬀer ways to identify CRISPR and analyze spacers diversity. Most tools search regularly spaced repeats in assembled genomes (for example: PILER-CR , CRT  and CRISPRFinder ). However, de novo assembly can be quite complicated, especially in metagenomic data sets.
